You seem to forget that we are discussing a natural occurrence, and not a computer program. And even still, your entire premise is contradictory to your thinking. The programming of a holographic simulation, just as a computer program, is hinged upon the essence of predetermination, which is inherently contradictory to the conceptualization that the universe is probabilistic at its core.

It is correct to state that we are discussing a natural occurrence. What is a computer? It is a certain configuration of matter and energy which is capable of processing information in a specific way. At its core, any given computer is just a certain combination of data itself, except the data constructing it is reality itself. Given the infinite time we are allowing, there is no reason to assume a computer with any given hardware or software cannot be spontaneously generated.

Now you're just blatantly attacking a strawman. Just because you don't see things rearrange themselves at random doesn't mean they can't. It just means they are incredibly unlikely to happen, whether that mean one over ten, one over a googolpex, or one over (insert one of Jonathan Bowers' creations here). Those would still be chances, which means they can and probably will occur. You are stating the event has a probability of zero, which it does not.
Yes, it's counterintuitive in the extreme. So is all of quantum physics.
